5.XX GEN Custom Firmware Update Guide
If your PSP is currently running a GEN Custom Firmware, like the 5.50 GEN-D3, you will most likely be confronted to the following error message when trying to update to 6.61:
"The system software of your PSP is version is 9.90. There is no need to update."
This error is due to the old GEN Custom Firmware protection against upgrade. The Custom Firmware is spoofing a fake 9.90 version to block Official Firmware updates.
To fix this issue, you have two options:
Fix the 9.90 version error with Version.txt Switch & Repair
Use a simple homebrew to remove the upgrade protection. Please follow this guide:

Bypass the 9.90 version error (and others) with Ark new cIPL and DC-ARK
